# 1 Specifying the pattern, gathering toward it

## 1.1 Observations arriving from the fields, each seating at its society

Observations arrive from science, medicine, engineering and society, and each seats at the society it was read across.

For each entry it sets out what the members are, what stood upstream of the observing, what magnitude was read across the members, where they co-competence, and what the account carries where they do not.

The intended reading is one entry at a time. At the end of an entry a reader who followed the observation should be able to say: I know what this society is, I know what was already fixed before anyone looked, I know what number was read across the members, I know which member carries that number, and I have seen what the account carries at the positions where no agreement stands.

Every line is one the record carries. Any observation omitted is a defect in the entry, correctable by anyone standing where the record stands. No observation is set aside for not fitting. The technology is all or none at all.

## 1.2 Specifying the pattern in advance, each entry a pattern matched

There is no inferring here. In disequilibria each thing runs on its own until it bi-couples, and an entry is a pattern matched, not a conclusion drawn. The pattern is specified in advance, the collection gathers toward it, and whatever observations arrive are what the collection resolves.

The pattern, all ten of it or none:

- **(i)** the society has members, each taking a sign at its own membrane, one at a time;
- **(ii)** a magnitude is read across the members and carried as a property of the society, in the observers' own units;
- **(iii)** something stood upstream of the observing — a source posited, a method run, an instrument summing, an inferencing made before any reading;
- **(iv)** the members have been resolved by some instrument and found to take their own signs;
- **(v)** no member carries the magnitude;
- **(vi)** the account carries something at the positions where the members do not agree, under a word;
- **(vii)** a position stands that no member occupies;
- **(viii)** two unrelate at a nothing, with crossings co-sequencing on the two sides;
- **(ix)** what arrives at one end is not what stood at the other;
- **(x)** the ten holdings of Exhibit TWENTY-TWO stand at the substrate as one progressioning.

Where the pattern matches at every line, the entry stands filled. Where a line does not match, the line is entered empty and the emptiness is the finding. Nothing is inferred from a fill and nothing from an empty.

**Not an entry.** A society whose members have not been resolved, which is a not-yet and enters as such, with the grain named. An observation with no society under it. A reading whose units the observers do not carry.

## 1.3 Upstream of the observing, the line running against the current

This is the line the collection exists for, and it runs against the current.

An observation does not arrive bare. Before any reading, a source was posited, a method was settled, an instrument was built to sum over something, and an inferencing was made about what kind of thing was there. By the time the explaining is published, all four stand inside it and none of them is entered as data.

The geodesic method runs upstream from the reading, freeing position, orientation and scale at each step, and each freeing lands a fresh fixing to free. The entry carries what it finds at each:

**The source posited.** What the field settled the thing comes from, before looking. Usually a one-way and usually further back than anything measured.

**The method run.** What procedure returns a number at all, and what it requires to be true before it returns one.

**The instrument, and what it sums.** Every instrument sums, and the summing is what returns a signal. The entry names the span summed over — how many members, over what interval — and what the instrument returns where the members do not agree.

**The inferencing prior to the explaining.** What was taken as a kind before any reading: that there is one of it, that it has a level, that it sits somewhere, that it persists. These are the fixings the reading was built on and they are older than the data.

Where any of the four cannot be recovered from the record, the line stands empty and the entry says so. An empty upstream line is not a clean observation; it is an observation whose upstream has not been found yet.

## 1.4 An instrument sums, and the magnitude stands at every resolution

An instrument sums, and summing is what returns a signal. So an instrument returns a reading where the members co-competence and returns nothing where they do not, and the nothing enters no account.

Finer resolution moves the grain and not the form. At the finer grain the same summing runs over the smaller members, a magnitude stands again, and again no member carries it. This is not a fault in instruments. Where the members agree, the agreement is the co-competencing, and the magnitude is a true reading of it. What does not stand beside it is that anything there has it.

**So.** A magnitude read across a society is a reading of the agreement among its members. Each refinement of the instrument returns the same form one grain down.

## 1.6 Running the form — three forkings and two joinings, alternating

Three forkings and two joinings, alternating, as at the Hard Problem Registry. Each joining is a bringing-together and not a step taken.

**Fork.** The society parts into its members and what stood upstream of anyone reading them.

**Join.** The magnitude. The upstream and the members are brought together and a number stands between them, and naming it is naming what the instrument returned.

**Fork.** Where the members agree and where they do not. The reading and the residual, both in the observers' own units.

**Join.** Whether any member carries the magnitude. Carried, and the reading is that member's and the entry stands there. Not carried, and the reading is of the co-competencing and the residual is the positions with no agreement. Nothing is concluded at this line; the pattern either matches at it or does not.

**Fork.** The apex and the seam. The position no member occupies, and the nothing between two that do not relate.

## 1.7 Residuals carried where each member runs its own, measurable in the observers' units

A residual is what an account carries at the positions where its members do not co-competence. It is measurable in the observers' own units, and the words recur across societies:

**Leak**, where the passing does not sum. **Futile**, where a cycle returns no entry to the ledger. **Dark**, where the instrument's condition is unmet. **Noise**, where members take unlike signs. **Baseline** and **resting**, where a reading stands with no ascribed occasion. **Heterogeneity**, where members are found and the average is kept. **Outlier**, where a member standing between two readings is discarded. **Drift**, where a rate does not land. **Error**, where the spread of members is entered against the mean. **Compensation**, where a reading does not move and a term is added for its not moving.

A residual is not a fault and not a loss. It is the exact part of a society that is not agreeing, carried under a word for absence, and it is usually the larger part.

## 1.8 Carrying the fields' words, and stripping the one-ways

The observations arrive written in one-way equilibria. The nature is inside the writing and the entry takes it out. Three kinds of word are stripped, and the entry carries both the line as published and the line as measured, so anyone can check the strip.

**Doers.** A subject acting on an object — instructs, drives, governs, pushes, requires, recognises, monitors, decides, sorts, corrects, catalyses. Under each, a coupling running at a rate.

**Walls.** Confinement, insulation, barrier, gate, exclusion, prevention. Under each, members not chaining, or crossings sequencing at unlike rates on the two sides of a nothing.

**One-ways.** Because, therefore, which is why, so that, causes, makes, is what makes. Under each, two things standing beside each other.

The rule: where a published sentence carries a subject doing something to an object, the measurement stands underneath it and the entry states the measurement.

## 1.9 Where lines stand empty, and each emptiness is a reading

Five lines can stand empty, and each emptiness is a reading.

**No members resolved.** The society has not been taken finer by any instrument. Not-yet, with the grain named.
**Upstream not recovered.** The source, method, instrument or prior inferencing cannot be found in the record. The line stands empty and the entry says which of the four.
**A member carries the magnitude.** The reading is that member's and the entry stands at the line.
**No residual.** The account closes with nothing carried elsewhere.
**No apex named.** Nothing in the record names a position no member occupies.

An emptiness is recorded at the entry, not at the door. Nothing considered is left out.

## 1.11 Stating in advance what breaks an entry

**F1.** An entry where a member does carry the magnitude.
**F2.** An observation in the record and not entered, or entered against what the record carries.
**F3.** An entry where the residual is the physics rather than the disagreement.
**F4.** A society resolved finer with the magnitude unchanged and carried, at the finer grain, by a member.
**F5.** A society described in terms its observers would not carry as their own.
**F6.** A substrate where one of the ten stands empty and stays empty under further record. This is the check the collection most wants run, and it is the one that would show the ten wide rather than the progressioning standing.
**F7.** An entry whose upstream lines fill with something no record supports.

F2 and F4 are runnable by anyone holding the same record and instruments.

## 1.12 A living file, and the nye marks

Entries are added as observations arrive and revised as further record is published.

Where a line stands from general knowledge rather than from a documented record, the entry carries the mark **nye**, naming the specific claim that would need checking. A nye that does not name something checkable is a defect.

No names and no history are carried. Back-crediting cannot be done fairly and stands between the reader and the concept.

# 2 Collecting — societies read at their own grains

## 2.1 A mitochondrion read at one temperature

**Society met.** The inner membrane of a mitochondrion, with its ion-translocating proteins, its water, and its reporter molecules.

**Members met.** Each translocation, one at a time, at its own position on the membrane.

**Upstream — source posited.** The organelle as the place heat is produced, and heat as what drives the chemistry.
**Upstream — method run.** A reporter calibrated against bulk temperature in a beaker, then read inside an organelle a few hundred nanometres across.
**Upstream — instrument.** Fluorescence summed over a very large number of reporter molecules, in time and along the surface.
**Upstream — inferencing prior.** That a temperature stands there; that it is a level; that a steady state holds; that conduction runs through bulk water at bulk conductivity.

**Magnitude read.** Temperature. Reported ten to fifteen degrees above the surrounding, cultured cells at thirty-eight giving readings near fifty.

**Members agreeing.** The summed fluorescence returns a level.

**Members parting.** The steady-state conduction calculation returns a maximum difference of ten to the minus five degrees. The two readings differ by a millionfold and the observers name it a paradox. Beside it: the complexes come apart above forty-three degrees.

**Any member carrying it.** No. The reconciliation standing in the record is that each translocation carries a picosecond difference of the order measured, that time-averaging returns the calculated value, and that a steady signal is the appearance produced by superposition of many reporters in time and space.

**Apex standing.** Empty at this grain. The passing at each position runs through a state belonging to neither side, and the record names that at the water grain rather than here.

**Seam standing.** The cristae junction, physically connected membrane carrying unrelated potential on the two sides.

**Passing.** A proton arrives at one position and a proton leaves at another. No proton crosses.

**Words carried.** Furnace. Heat production. Waste. Temperature driving processes. Hot spots. The value is homeostatically maintained.

**Stripped.** A reading is taken at each position. Displaced by substrate starvation, substrate modification, reduced demand, carrier inhibition and respiratory poisons, the reading falls and returns to its value.

**Standing in the ten.** A middle, held as a thing that sits. All ten stand filled at this substrate.

## 2.2 A chromatin domain read at one boundary

**Society met.** The chromatin fibre across a population of cells.

**Members met.** Each allele, each carrying its own conformation.

**Upstream — source posited.** A folding code carried in marks along the fibre.
**Upstream — method run.** Crosslinking, cutting, ligating and sequencing, returning a contact frequency between positions.
**Upstream — instrument.** Summed across millions of cells by construction; a single member returns no map.
**Upstream — inferencing prior.** That contact frequency reads structure; that there is one structure; that a boundary is a place rather than a position.

**Magnitude read.** The domain and its boundary, from population contact frequency.

**Members agreeing.** Boundary positions across members co-locate at particular sites, and the population reading returns a sharp boundary there.

**Members parting.** Boundary pairing stands at any moment in something like five to twenty per cent of alleles, and boundaries occur with nonzero probability at all positions. The remainder is carried as variability.

**Any member carrying it.** No. Single-member tracing returns domain-like structures with sharp boundaries in every member, at positions varying member to member.

**Apex standing.** Empty.

**Seam standing.** The boundary itself, sharp in each member, at a different position in each.

**Passing.** Empty at this grain.

**Words carried.** Cohesin forms the domains. Depletion abolishes them. The boundary insulates.

**Stripped.** With the extrusion running, boundary positions across members stand at the same sites. Without it, every member still carries a boundary of unchanged size, frequency and sharpness, and the positions no longer coincide.

**Standing in the ten.** An opening, an axis opened and held as a place. The bound and the rate stand empty from the record held. **nye — the processivity of extrusion and its release distribution would need checking against the bound.**

## 2.3 A proton read as crossing water

**Society met.** A chain of water molecules, hydrogen-bonded.

**Members met.** Each water, taking a proton at one membrane and offering one at the next.

**Upstream — source posited.** A charged particle travelling through a medium.
**Upstream — method run.** Conductivity across a bulk volume, converted to a diffusion coefficient by a relation built for particles that move.
**Upstream — instrument.** Summed over the whole volume and over seconds, against transfers running in femtoseconds.
**Upstream — inferencing prior.** That something crosses; that the crossing has a speed; that the medium stands ready before the crossing.

**Magnitude read.** Proton mobility, orders of magnitude above any other ion, entered as a diffusion coefficient.

**Members agreeing.** Transfers propagate over two to three members in a quasi-concerted manner, coupled to the collective compressions of the chain.

**Members parting.** The probability of reverting to the previous position stands above the probability of continuing. Mobility falls above about a hundred and fifty degrees as the shared-proton structures thin. Degassing raises the diffusion tenfold as dissolved gas thins the chains.

**Any member carrying it.** No. What arrives at the far end is not what stood at the near end, and no member moved.

**Apex standing.** The shared state between two waters, the proton belonging to neither.

**Seam standing.** A channel whose waters stand re-oriented so that sequential hydrogen bonding does not run. Water crosses, protons do not, no wall anywhere.

**Passing.** Each member takes a sign and offers one. The chain and the crossing arrive together — the hydration structures are different, and at positions non-existent, where no excess proton stands in the chain.

**Words carried.** The proton hops. The channel prevents proton transfer. The mechanism transports the charge.

**Stripped.** A sign is taken at each membrane and offered at the next. Where the chain does not stand, no sign is offered. Where the reverting exceeds the continuing, the reading is still returned as a mobility.

**Standing in the ten.** A sequencing, one ordering held over the couplings. All ten stand filled.

## 2.4 A threshold read at a perceiving self

**Society met.** A perceiving self at a detection task: the self, the stimulus source, and the instruction, run over many trials.

**Members met.** Each judgment, one at a time, at its own trial.

**Upstream — source posited.** A limen: a fixed line below which nothing is sensed, an interior beneath it where the unsensed resides.
**Upstream — method run.** Stimulus intensities stepped across a range, the proportion detected fitted against intensity.
**Upstream — instrument.** Responses summed over many trials into one response curve.
**Upstream — inferencing prior.** That a threshold stands there; that it is a line; that it belongs to the self's sensing; that below it is a place.

**Magnitude read.** The threshold, entered as the intensity at which detection crosses fifty per cent.

**Members agreeing.** The summed responses return a smooth continuous curve, rising through the whole range.

**Members parting.** No discontinuity stands anywhere in the curve — the line entered as the reading appears at no trial. And the fitted point moves with payoff and expectation while the curve's steepness does not: the field's own resolution parts the reading into a sensitivity and a criterion, the criterion the observer's own placed line, movable by instruction, belonging to the reading and never to the sensing.

**Any member carrying it.** No. Each judgment is a sign taken at its own trial; the threshold is the summing's fifty-per-cent point, a property of the curve and not of any judgment.

**Apex standing.** Empty at this grain. What each trial crosses runs at the coupling of self and stimulus, and no line stands on it.

**Seam standing.** The criterion itself: the one place the observer's placing and the world's arriving meet, movable from the observer's side alone.

**Passing.** The judgment arrives taken and the stimulus arrives read. No threshold crossed.

**Words carried.** Threshold. Subliminal. Below awareness. The unconscious registering. Absolute threshold, homeostatically stable.

**Stripped.** A judgment is taken at each trial. The fitted point displaces under payoff, expectation, and instruction, and returns as they return.

**Standing in the ten.** A membrane, held as a cut — a placed line read as the sensing's own edge, with a place installed beneath it. The sway compacted to a point stands beside it, a rate held to a value at the fifty-per-cent entering.

## 2.5 A vacuum read for its particles

**Society met.** A quantum field in its vacuum state, and a detector carried along a worldline through it.

**Members met.** Each detector excitation, one at a time, at its own coupling.

**Upstream — source posited.** A particle count: how many particles the state contains, standing as the state's own property, the same for every reader.
**Upstream — method run.** The detector's response computed and compared along two worldlines, one inertial and one uniformly accelerated, through the one state.
**Upstream — instrument.** The detector's excitation statistics, summed along the worldline.
**Upstream — inferencing prior.** That how-many stands there; that it belongs to the state; that any competent detector reads the same count.

**Magnitude read.** The count — zero along the inertial line, and along the accelerated line a thermal spectrum at a temperature set by the acceleration.

**Members agreeing.** Each excitation is a coupling of detector and field at the detector's own membrane, and every computation of a given worldline returns its reading.

**Members parting.** The two worldlines return different counts of one state — the inertial reader an empty vacuum, the accelerated reader a warm bath — the result standing at theorem grade in the field's record. The count carries no frame-free answer: how-many was the vantage's, not the state's.

**Any member carrying it.** No. Each excitation is a sign at its own coupling; the count is the summing's, attributed backward.

**Apex standing.** Empty at this grain. What each excitation crosses runs at the field-detector coupling, and no count stands on it.

**Seam standing.** The horizon the accelerated worldline carries — the reach of field it can never couple with — the parting of the readable from the unreadable belonging to the path, not the state.

**Passing.** The detector arrives excited and the field arrives shifted. No particle crossed.

**Words carried.** Particle. Vacuum. Empty space. Particle content. The temperature of the vacuum. Observer-dependence, named as a puzzle.

**Stripped.** An excitation is read at each coupling. The statistics displace with the worldline's acceleration and return with it.

**Standing in the ten.** A magnitude, demanded of the vacuum from a vantage — a count read as the state's own where the reading was the path's. The store stands beside it: the particle kept as a thing the state contains.

# 3 Passing at the substrates, one at a time

*Named for gathering. Each takes its own pass, and each pass looks for the same ten.*

**At the molecular grain.** The polypeptide chain. The nucleic acid chain. The lipid bilayer and its folds. The fibrous matrix — collagen, keratin, elastin, the cytoskeleton. The water chain. The redox chain. The ion society at a membrane. The enzyme and its substrate. The glycan.

**At the cellular grain.** The mitochondrial population within one cell. The cristae within one mitochondrion. The proteome. The transcript population. The organelle membranes — reticulum, apparatus, envelope. The immune repertoire. The microbiome.

**At the tissue grain.** The epithelial sheet. The cortical slab. The compartment and its line. The vasculature. The neural population under one voxel. The villus and the crypt. The bone lattice. The tumour margin and the infarct edge.

**At the organism grain.** The circadian society. The metabolic budget. The thermoregulating self. The endocrine sway. The gait. The wound.

**At grains beyond living tissue, taken as observable societies.** The vortex in the ecosphere, at the hurricane and the tornado grain. The synchronous area of a grid. The crystal lattice. The electron society in a wire. The atom's electrons. The nucleon's quarks. The population under a dose, a range, or a threshold.

**How a pass runs.** One substrate at a time. Upstream first — the source posited, the method run, the instrument and its span, the inferencing prior — before any magnitude is entered, since the magnitude arrives already shaped by all four. Then the members, the agreement, the residual, the apex, the seam, the passing. Then the ten, with the empties named.

**What each pass is looking for.** Similar instantiations of the ten, at unlike grains, in fields sharing no instrument. Where the same ten fill at substrates that do not cite each other, the pattern stands. Where a line stays empty under further record, that emptiness is the collection's most valuable single entry.

**So far, and not yet.** Four entries stand: three substrates filled at all ten, the third at the perceiving self, and the fourth at the vacuum's counting, the vantage read at theorem grade. One left two lines empty and carries a nye. The substrates above stand unworked, arriving at their own turns.

An observation that strains the pattern is as valuable a coupling as one that fills it, and the straining is entered.
